I have the same issue. This is quicker than uploading manually, though β after the Uploader does its batch botch job:
- Copy the post output from ViperUploader (doesn't matter which format)
- Paste it into 'Moderate' tab on imx (https://imx.to/user/moderate) + press 'Search'
- Select gallery name from the dropdown* (i.e. the empty one that was created)
- Press 'Move to gallery' button
That'll move all of the loose uploaded images into the empty gallery like the uploader should've done.
* If step 3 is tedious because you have lots of galleries, I created a javascript bookmarklet which filters the dropdown list by a string it prompts you for. It can't be posted directly for security reasons, but here's the js code:

- Press 'Convert to bookmarklet' button
- Drag the bookmark (in blue) into your bookmark toolbar (Ctrl-Shift-B if toolbar is hidden)
- When on the page with the dropdown, click the bookmarklet - it'll prompt for text to filter it by
Hope that helps β none of it should be necessary though
